So, as per the rules on NPC characters, NPC characters can't earn influence on their own.

If the character was using the situation with the 'qiraji to gain influence within Wyvern (a PC faction), then you as faction leader would track that and handle that (as per the main Influence rules page)

Unless I'm misreading this, which is possible.

"Unless that NPC is the leader of said faction, then no. You cannot use your NPC to gain Influence for your faction without your main account character's active participation. Otherwise, your NPC's Influence belongs to that character and them alone."

I also misread this, but I believe that means they can gain influence, just not influence for a faction. which is my bad. Though I would ask if the situation would change for a Player Character's summon.

It does not change. A summon is an NPC.

And yes, they can gain influence on their own. They would get +3 with the Qiraji -- is that your intent? (if so, that is certainly approved).

(and for any neutral third parties -- please bear in mind that some patches and some streamlining a la influence will be coming out for this in the form of Forms and other helpful clarifications)
